GSE133270 RNA expression profiles of mouse vascular smooth muscle cells (VSMCs) transfected with scramble siRNA (scr) and circEsyt2 siRNA (si-circ)
Contributors : Xue Gong ; Chunyu ZengSeries Type : Expression profiling by high throughput sequencingOrganism : Mus musculusCircular RNAs play an important role in multiple pathological conditions. Recently, we identified a novel circRNA-circEsyt2 from mouse atherosclerosis (AS) model and found its involvement in AS development. To explore the molecular mechanism of circEsyt2, we performed RNA-seq to investigate the regulation of circEsyt2 on mRNA profiles.

GSE176517 Regulation of alternative splicing by C9ORF78, a novel BRR2 interactor
We present cryo-EM structures showing how C9ORF78 and the spliceosomal B-complex protein FBP21 wrap around the C-terminal helicase cassette of BRR2 and that binding of the two proteins is mutually exclusive. C9ORF78 associates with the spliceosome, as we confirm via proteomics and RNA UV-crosslinking. An siRNA mediated C9ORF78 knockdown reveals changes in alternative splicing of specific target pre-mRNAs, which in part depend on its interaction with BRR2. In particular, C9ORF78 regulates a substantial number of alternative 3 ’ splice sites, which might be facilitated through an additional interaction with human PRP22 (DHX8).

GSE192548 Transcriptome analysis of MCF10A-M2 cells upon the depletion of OVOL1 or OVOL2
Contributors : Chuannan Fan ; Cedrick Agaser ; Hailiang Mei ; Peter ten DijkeSeries Type : Expression profiling by high throughput sequencingOrganism : Homo sapiensOVOL1 protein was shown to be downregulated in breast cancer patient samples and was inversely correlated with the epithelial-to-mesenchymal transition (EMT) signature. To better dissect the downstream target genes and elucidate the signaling pathways altered by OVOL1, we deplete OVOL1 by the specific siRNA in MCF10A-M2 cells. To set as a control, OVOL2 was knockdown by the specific siRNA in the same cell line. The total RNA was collected and sent for RNA sequen...

GSE190541 BRD4 regulates N6-methyladenosine modification of ESPL1 mRNA via interaction with RNA demethylase ALKBH5 to modulate breast cancer progression
Contributors : Hongsheng Wang ; Haisheng Zhang ; Linlin Lu ; Jiexin LiSeries Type : OtherOrganism : Homo sapiensN6-methyladenosine (m6A) is important for RNA metabolism including stability and translation of messenger RNA (mRNA). Recent studies indicate that m6A-methylated RNA can modulate dynamic chromatin accessibility and gene transcription, while the potential link of chromatin to mRNA m6A remains largely unknown. We found that targeted inhibition of bromodomain-containing protein 4 (BRD4) by siRNA or a small compound inhibitor (JQ1) significantly decreases mRNA m6A levels and suppresses the malignancy of breast cancer...

GSE190312 Induction of antiviral RNA interference by alphaviruses in mammalian somatic cells and adult mice
Contributors : Jing Kong ; Yuanyuan Bie ; Yang Qiu ; Xi ZhouSeries Type : Expression profiling by high throughput sequencing ; Non-coding RNA profiling by high throughput sequencingOrganism : Aedes aegypti ; Homo sapiens ; Mus musculusRNA interference (RNAi) functions as an antiviral immune response in plants and invertebrates, whereas mammalian RNAi response has been found so far only in undifferentiated cells and in differentiated cells inactive in interferon (IFN) system or in infections with viruses disabling viral suppressors of RNAi (VSRs), thereby leading to question the physiological importance of the RNAi pathway ...

GSE99756 Transcriptome profiling of HepG2 cells in Cdc20 overexpressed and downregulated condition
Contributor : Susanta RoychoudhurySeries Type : Expression profiling by arrayOrganism : Homo sapiensCdc20 acts as a regulatory protein interacting with many other proteins at multiple points in the cell cycle. Here we tried to explore the novel transcription regulatory function of Cdc20 by means of altering Cdc20 level in HepG2 cells. We transiently over expressed Flag tagged Cdc20 (F) and siRNA mediated knocked down Cdc20(S) in HepG2 cell line and performed whole genome microarray analysis using illumina BeadChip Array. Significantly altered genes were subjected to the analysed by Ingenuity pathway analysis software (Buil...

GSE189777 High-pressure sprayed siRNAs influence the efficiency but not the profile of transitive silencing
In this study, we investigated the influence of primary target sites on transgene silencing and transitivity using the GFP-expressing Nicotiana benthamiana 16C line, high pressure spraying protocol (HPSP), and synthetic 22-nucleotide (nt) long siRNAs. We found that the 22-nt siRNA targeting the 3 ’ of the GFP transgene was less efficient in inducing silencing when compared to the siRNAs targeting the 5’ and middle region of the GFP. Moreover, sRNA sequencing of locally silenced leaves showed that the amount but not the profile of secondary RNAs is shaped by the occupancy of the primary s iRNA triggers on the target RNA...
