GSE173426 Nuclear and cytoplasmic RNA exosomes and PELOTA limit miRNA-induced secondary siRNA production
In this study, we aim at understanding which RNA degradation pathways are involved in keeping the secondary siRNA production in check in Arabidopsis thaliana. We have sequenced small RNAs from various T-DNA insertation single mutants and compared their capability of producing ectopic secondary siRNAs from endogenous miRNA targets. The mutants used in the work stem from three library pools from three different experiments. Libraries from all three experiments are submitted together here. The experiments can be distinguished by their title and their tag:experiment. There is a matrix of normalized reads from each pool of libr...

GSE156344 A lncRNA HAR1B has a potential as a predictive marker for pazopanib therapy in patients with sarcoma
Contributors : Hideharu Yamada ; Masanobu Takahashi ; Munenori Watanuki ; Mika Watanabe ; Sakura Hiraide ; Ken Saijo ; Keigo Komine ; Chikashi IshiokaSeries Type : Non-coding RNA profiling by arrayOrganism : Homo sapiensBone and soft tissue sarcomas are rare and highly heterogeneous mesenchymal malignancies. Their rarity makes it difficult to acquire clinical data of patients with specific histological subtypes of sarcoma from large clinical trials. The diagnoses and treatment of sarcomas need to be further developed. We show that a long non-coding RNA (lncRNA) HAR1B may serve as predictive biomarkers for pazopanib treatme...

GSE173302 RNA sequencing of control and CIP2A siRNA silenced basal-like breast cancer cell line HCC38
Contributors : Jukka Westermarck ; Srikar Nagelli ; Anni LaineSeries Type : Expression profiling by high throughput sequencingOrganism : Homo sapiensThe purpose is to study the transcriptional changes in basal like breast cancer cell line HCC38 on depletion of CIP2A. We have used 3 unique siRNA sequences of CIP2A and 3 control samples (Mock and 2 unique non-targeting sequences) for the RNA Seq. We identified differentially expressed genes in CIP2A knockdown conditions compared to the control samples and identified pathways regulated by CIP2A in this cell line using GSEA.

GSE137925 Global Profiling of RNA-Binding Protein Target Sites by LACE-seq
Contributors : Ruibao Su ; Lihua Fan ; Changchang Cao ; Lei Wang ; Yuanchao XueSeries Type : Other ; Expression profiling by high throughput sequencingOrganism : Homo sapiens ; Mus musculusRNA-binding proteins (RBPs) have essential functions during germline and early embryo development. However, current methods are unable to identify the in vivo targets of an RBP in those rare cells. Here, by coupling RBP-mediated reverse transcription termination with linear amplification of cDNA ends and sequencing, we present the LACE-seq method for identifying RBP-regulated RNA networks at or near the single-oocyte level. We determined...

GSE164921 Global transcriptomic changes in alveolar epithelial type II (ATII) cells upon GRK6 depletion based on RNA-seq
Contributors : Y Zhou ; L Yao ; S Yao ; Y WangSeries Type : Expression profiling by high throughput sequencingOrganism : Homo sapiensG protein coupled receptor kinase 6 (GRK6) is a member of the GRKs family, which is expressed in various tissues and involved in the development of several diseases, including lung adenocarcinoma. Our previous study suggested that GRK6 expression was significantly down-regulated in lung adenocarcinoma patients, and its level was an independent prognostic factor for overall survival. Here, by performing RNA-sequencing (RNA-seq) in alveolar epithelial type II (ATII) cells transfected with eithe...

GSE155123 DIS3 dysfunction suppresses altered alternative splicing in cells with the depletion of U2 snRNP component
Contributors : Anna Hojka-Osinska ; Andrzej DziembowskiSeries Type : Expression profiling by high throughput sequencingOrganism : Homo sapiensPrecise analysis of DIS3 interactors disclosed in genome-wide siRNA screening revealed enrichment in genes responsible for transcription and processes highly connected to it like splicing and 3 ’ end formation. Among the strongest positive interactors were components of of SF3a complex and some of SF3b complex. SF3a complex is a substantial integral component of the pre-spliceosome and is required for complex A and B assembly and plays crucial role in initial steps of spliceosome a...

GSE147604 Expression data from Neuro2a cells treated with siRNA targeting to Cpeb1 mRNA.
Contributors : Souichi Oe ; Masaaki KitadaSeries Type : Expression profiling by arrayOrganism : Mus musculusCytoplasmic polyadenylation element binding protein 1 (CPEB1) regulates polyadenylation and subsequent translation of CPE-containing mRNAs, which contributes to various physiological and pathological phenomena. To clarify changes in gene expression profiles caused by dysregulation of CPEB1 expression, we performed microarray analyses and revealed that reduced CPEB1 expression altered the expression levels of numerous genes. These findings indicate that accurate post-transcriptional regulation of CPEB1 expression cont...
