GSE217342 TSPAN18 facilitates bone metastasis of prostate cancer by protecting STIM1 from TRIM32-mediated ubiquitination
Contributors : Qianghua Zhou ; Tianxin Lin ; Hai HuangSeries Type : Expression profiling by high throughput sequencingOrganism : Homo sapiensWe demonstrated that TSPAN18 was overexpressed in prostate cancer (PCa) and markedly accelerated PCa cell migration and invasion in vitro and bone metastasis in vivo by inhibiting E3 ligase tripartite motif containing 32 (TRIM32)-mediated stromal interaction molecule ubiquitination and degradation. To further investigate the genes regulated by TSPAN18, we knockdown TSPAN18 by siRNA and performed high-throughput sequence. So we identify a series of genes regulated by TSPAN18.

Contributors : Batuhan Yenilmez ; Lawrence Lifshitz ; Michael Czech ; Anastasia KhvorovaSeries Type : Expression profiling by high throughput sequencingOrganism : Mus musculusNonalcoholic steatohepatitis (NASH) is a severe liver disorder characterized by triglyceride accumulation, severe inflammation, and fibrosis. With the recent increase in prevalence, NASH is now the leading cause of liver transplantation, with no approved therapeutics available. Despite years of research, the exact molecular mechanism of NASH progression is not well understood, but fat accumulation is believed to be the primary driver of the disease. T...

GSE85496 Microarray mRNA expression profiling in Stat5b knockdown pancreatic beta cell line
Contributors : Malini Laloraya ; Annu JosephSeries Type : Expression profiling by arrayOrganism : Mus musculusStat5b gene is located at IDD4 type 1 diabetes susceptibility interval, and is mutated in NOD mice. This mutation has been linked to diabetes with strong association with autoimmune aetiology. We have treated MIN6 pancreatic beta cell line with Stat5b siRNA and analyzed the differential expression profile in control siRNA treated versus Stat5b siRNA treated cells in an effort to understand the role of Stat5b in diabetes.

GSE86179 Knockdowns of total NFYA and a NFYA long 3 ’ UTR isoform followed by RNA-seq to determine isoform-specific effects on gene expression
Contributors : Thomas J Sweet ; Jeffrey M Bhasin ; Angela H TingSeries Type : Expression profiling by high throughput sequencingOrganism : Homo sapiensAlternative cleavage and polyadenylation (APA) produces multiple isoforms of the Nuclear Transcription Factor Y Subunit Alpha (NFYA) gene with variable length 3? untranslated regions (UTRs). These isoforms have been detected in HCT116 colon cancer cells via polyA-seq and northern blots, as well as colon cancer tissue RNA-seq data. NFYA is a transcription factor that may regulate cell growth and proliferation in cancer and development. To determine if there may be transcripti...

GSE198484 RNA sequencing of HUVECs stimulated with VEGF, OSM+VEGF, or CNTF+CNTFR+VEGF with or without STAT3 knock-down
Contributors : Julian Rapp ; Felicitas BucherSeries Type : Expression profiling by high throughput sequencingOrganism : Homo sapiensThe role of STAT3 signaling induced by stimulation of IL-6 cytokine family members such as OSM and CNTF on the angiogenic response of endothelial cells is still not fully understood. To assess the impact of this pathway on angiogenesis, this study compares human umbilical vein endothelial cells (HUVECs) with or without STAT3 knock-down introduced by siRNA and stimulation with VEGF, OSM+VEGF and CNTF+VEGF in the presence of the CNTF receptor (CNTFR).

GSE140966 RNA-Seq profiling of circular RNAs and the oncogenic role of circPVT1 in cutaneous squamous cell carcinoma
Contributors : Shuang Chen ; Chundi HeSeries Type : Expression profiling by high throughput sequencingOrganism : Homo sapiensCircular RNAs(circRNAs),which are a type of non-coding RNA with a special structure, have attracted the attention of researchers in recent years. As a high throughput gene screening method, RNA-seq has been widely used in tumor research. In present study,we assessed the expression pattern of circRNAs in CSCC via RNA-seq on CSCC and matched paracancerous samples. We further identified circPVT1 as being overexpressed in CSCC tissues and cells.Subsequently, we identified the characteristics of circPVT1 in...

GSE191323 Characterization of normal fibroblast transcriptomes upon transient silencing of LTBP2 by RNAseq
Conclusions: Our study explored LTBP2 functions in normal fibroblasts. RNAseq data support its important role. After 48h, LTBP2 silencing induces changes in gene expression of numerous genes involved in fibroblast functions.

GSE214881 Targeting Xkr8 via nanoparticle-mediated in situ codelivery of siRNA and chemotherapy drugs for cancer immunochemotherapy
Contributors : Yuang Chen ; Zhangyi Luo ; Runzi Sun ; Song LiSeries Type : Expression profiling by high throughput sequencingOrganism : Mus musculusDownregulation of specific proteins named scramblases might enhance tumour immunosuppression. In this paper the authors first show that the scramblase Xrk8 is overexpressed in tumour cells upon treatment with chemotherapeutics, and then developed a nanomedicine platform for co-delivery of a cancer pro-drug and of a siRNA directed against the Xrk8 gene, showing therapeutic effect and enhanced immune response in animal tumour models.

GSE197308 siRNAs targeting a chromatin-associated RNA induce its transcriptional silencing in human cells
Contributors : Julien Ouvrard ; Marion Aguirrebengoa ; Estelle Nicolas ; Didier TroucheSeries Type : Expression profiling by high throughput sequencingOrganism : Homo sapiensTranscriptional gene silencing by small interfering RNAs (siRNAs) has been widely described in various species, such as plants or fission yeasts. In mammals, its extent remained somewhat debated. Previous studies showed that siRNAs targeting gene promoters can induce the silencing of the targeted promoter, although the involvement of off-target mechanisms was also suggested. Here, by nascent RNA capture and RNA Pol II ChIP, we show that siRNAs targetin...

GSE199951 The mitochondrial gene CMPK2 functions as a rheostat for macrophage homeostasis in inflammation
We report the impact of altered CMPK2 expression in THP1 macrophages. CMPK2 silencing THP1 macrophages (CM) were constructed by stably expressing siRNA against CMPK2. Scrambled siRNA expressing THP1 cells were used as control (SC). THP1 macrophages stably expressing CMPK2 fused with mCherry was used as CMPK2 overexpressing macrophages (OE). Control cells were constructed by overexpressing mCherry alone (VC). The RNA sequencing was used to identify genes that are differentially expressed in CMPK2 modified THP1 macrophages.
