GSE222695 Transcriptomic profiling of CDCP1 knock-down in human cardiac fibroblasts (HCFs)
Contributors : Vishakantha Murthy ; Thanh L Nguyen ; Duan LiuSeries Type : Expression profiling by high throughput sequencingOrganism : Homo sapiensTo investigate the function of CDCP1 in regulation of HCF proliferation, we cultured primary HCFs and transfected with non-targeting siRNA and CDCP1 siRNAs. Total RNA samples were extracted for RNA-seq to identify transcriptome-wide gene expression changes in the HCFs after CDCP1 knock-down (KD).

GSE222993 The effect of PLVAP knockdown in human liver sinusoidal endothelial cells (LSECs).
Contributors : Alex Wilkinson ; Paul Horn ; Daniel Patten ; Shishir ShettySeries Type : Expression profiling by high throughput sequencingOrganism : Homo sapiensTo investigate the phenotypic consequences of PLVAP presence/absence in human LSEC, we utilised siRNA knockdown in 3 independent LSEC donors. We then performed gene expression profiling analysis using data obtained from RNA-seq of LSEC with siRNA knockdown of PLVAP and siRNA Negative Control cells.

Methylation of hypoxia-inducible factor 3 subunit alpha contributes to poor prognosis in lung adenocarcinoma
J Appl Genet. 2023 Sep 14. doi: 10.1007/s13353-023-00784-6. Online ahead of print.ABSTRACTHypoxia-inducible factor 3 subunit alpha (HIF3A) has been implicated in various types of cancers, while its precise role in the lung adenocarcinoma remains unclear. Our study aimed to investigate the roles of HIF3A in lung adenocarcinoma and its regulation by DNA methylation. We utilized bioinformatic tools, including UALCAN and KMPlot, to analyze the relationship between HIF3A expression, DNA methylation, and patient survival rate in lung adenocarcinoma. We also used siRNA-mediated knockdown of HIF3A and DNA-methyltransferase 1 (DNMT...

GSE242834 Gene expression profiling and the effect of HDAC9 in cisplatin resistance of esophageal squamous cell carcinoma
Series Type : Non-coding RNA profiling by arrayOrganism : Homo sapiensEsophageal cancer is one of the most serious health problems globally because of its high incidence and mortality rate. Cisplatin(CDDP) is the primary treatment but limited by the drug resistance. However, the mechanism of cisplatin resistance remains unclear. Herein, the CDDP-resistant cell line TE-1/CDDP was established to compared with TE-1, the expression profiles of circRNAs were compared between TE-1/CDDP and TE-1 using microarray analysis, Histone deacetylase 9(HDAC9) was identified significantly up-regulated. Using siRNA and conducting cell funct...

GSE219028 Investigating TIAM1 in NSCLC (RNA-Seq)
Contributors : Joe Maltas ; Angeliki MalliriSeries Type : Expression profiling by high throughput sequencingOrganism : Homo sapiensThe T lymphoma invasion and metastasis inducing protein 1 (TIAM1) is a guanine nucleotide exchange factor (GEF) that activates the small GTPase RAC1. We have shown that nuclear TIAM1promotes the migration of NSCLC cells. To investigate the requirement for TIAM1 in regulating gene expression of NSCLC cells, we performed RNA-seq on H441 cells transfected with either siRNA for TIAM1 (siTIAM1) or a control siRNA (siControl) to identify differentially expressed genes.

Linc00239 Promotes Colorectal Cancer Development via MicroRNA-182-5p/Metadherin Axis
Biochem Genet. 2023 Sep 11. doi: 10.1007/s10528-023-10510-w. Online ahead of print.ABSTRACTLong non-coding RNAs (lncRNAs) are associated with colorectal cancer (CRC); however, CRC-related linc00239 functions have not been fully elucidated. Prognostic analysis of patients with CRC with linc00239 overexpression was performed using data from The Cancer Genome Atlas database. Cell Counting Kit-8 and Transwell were used to determine linc00239 functions for CRC cells. The lncRNA-miRNA-mRNA interaction network was used to screen target miRNAs and mRNAs regulated by linc00239. Quantitative real-time polymerase chain reaction and w...

GSE242255 DNA-PKcs is a key transcriptional and splicing regulator of AR-Vs in advanced prostate cancer
Contributors : Luke Gaughan ; Beth Adamson ; Nicholas BrittainSeries Type : Expression profiling by high throughput sequencingOrganism : Homo sapiensTo investigate the role of DNA-PKcs and RBMX in the regulation of androgen receptor variants we used the CWR22Rv1-AR-EK and CWR22Rv1 cell line in which DNA-PKcs or RBMX has been knocked down by siRNA or DNA-PKcs was inhibited with 1 µM NU7441, NU5455 or AZD7648. We then performed gene expression analysis using data obtained from RNA-seq at two time points (72 hours knockdown and 24 hours drug treatment).

GSE103987 MAP3K8 is a major regulator of inflammation in human airway epithelial cells
Contributors : Chih-Yung Chiu ; Saffron A Willis-Owen ; Kenny C Wong ; Stuart N Farrow ; Youming Zhang ; Miriam F Moffatt ; William O CooksonSeries Type : Expression profiling by arrayOrganism : Homo sapiensIn this experiment we catalogue temporal variation in transcription occurring during IL1B stimulation under control (non-targeting siRNA control) conditions and partial MAP3K8 siRNA knockdown in the A549 cell line. We measure global gene transcription at 0, 1, 2, 4, 6, 8, and 12 hours using Affymetrix HuGene 1.1 ST array. Nineteen genes demonstrated a distinct temporal response to Il1B stimulation following suppression of MAP3K8.
