In vivo efficacy and off-target effects of locked nucleic acid (LNA) and unlocked nucleic acid (UNA) modified siRNA and small internally segmented interfering RNA (sisiRNA) in mice bearing human tumor xenografts.
We report that LNA and UNA modified siRNA and sisiRNA improve the efficacy in target knockdown as compared with unmodified siRNA in the tumor xenografts without formulation. However, the level of off-target gene regulation in both the tumor and the liver correlated with the increase in efficacy in target knockdown, unless the seed region of the siRNA was modified. GSE87497 Evaluating Side Effects of Nanoparticle-mediated siRNA Delivery to Mesenchymal Stem Cells Using Next-generation Sequencing and Enrichment Analysis
This study investigates both intended and unintended effects of diblock copolymer nanoparticle (NP) delivery of siRNA delivery to human mesenchymal stem cells (hMSC). Specifically, siRNA delivery was investigated at a range of NP-siRNA:hMSC ratios with a focus on the effects of NP-siRNA treatment on hMSC functions. Additionally, next-generation RNA sequencing (RNA-seq) was used with enrichment analysis to observe side effects in hMSC gene expression. Results show NP-siRNA delivery is negatively correlated with hMSC density. However, higher NP-siRNA:hMSC ratios increased cytotoxicity and decreased metabolic activity. hMSC p...

Soft Computing Model for Optimized siRNA Design by identifying Off Target possibilities using Artificial Neural Network Model.
Abstract The ability of small interfering RNA (siRNA) to do post transcriptional gene regulation by knocking down targeted genes is an important research topic in functional genomics, biomedical research and in cancer therapeutics. Many tools had been developed to design exogenous siRNA with high experimental inhibition. Even though considerable amount of work has been done in designing exogenous siRNA, design of effective siRNA sequences is still a challenging work because the target mRNAs must be selected such that their corresponding siRNAs are likely to be efficient against that target and unlikely to accident...

GSE194248 Human prostate cancer cells (VCaP and AIVCaP): siAR alone (single siRNA) vs. siAR plus OPRK1 (combo-siRNA)
Contributors : Yuki Makino ; Takashi KobayashiSeries Type : Expression profiling by arrayOrganism : Homo sapiensThrough comparative genomics using PDX models of androgen-dependent (AD) and castration-resistant (CR) tumors, we identify opioid receptor kappa 1 (OPRK1) as being associated with castration-resistance. Loss of OPRK1 function delays castration-resistance and inhibits castration-resistant growth of prostate cancer cells in culture and in vivo, suggesting OPRK1 as a therapeutic target. To gain insight with regard to biological function of OPRK1 under androgen-depleted condition, we set up two distinct comparisons us...

The C-terminal dsRNA-binding domain of Drosophila Dicer-2 is crucial for efficient and high-fidelity production of siRNA and loading of siRNA to Argonaute2.
This study reveals multi functions of Dicer-2 CdsRBD and sheds light on the molecular mechanism by which Dicer-2 produces 21 nt siRNAs with a high efficiency and fidelity for efficient RNA silencing. PMID: 28416567 [PubMed - as supplied by publisher]

Resetting of the 24-nt siRNA landscape in rice zygotes RESEARCH
The zygote, a totipotent stem cell, is crucial to the life cycle of sexually reproducing organisms. It is produced by the fusion of two differentiated cells - the egg and sperm, which in plants have radically different siRNA transcriptomes from each other, and from multicellular embryos. Due to technical challenges, the epigenetic changes that accompany the transition from differentiated gametes to totipotent zygote are poorly understood. Since siRNAs serve as both regulators and outputs of the epigenome, we performed here the successful characterization of small RNA transcriptomes of zygotes from rice. Zygote small RNAs e...

GSE65070 The hub protein Loqs connects the miRNA and endo-siRNA pathways in mosquitos
Contributors : Mary E Haac ; Michelle A Anderson ; Heaher L Eggleston ; Kevin M Myles ; Zach N AdelmanSeries Type : Non-coding RNA profiling by high throughput sequencingOrganism : Aedes aegyptiAedes aegypti mosquitoes vector several arboviruses of global health significance, including dengue viruses and chikungunya virus. RNA interference (RNAi) plays an important role in antiviral immunity, gene regulation and protection from transposable elements. Double-stranded RNA binding proteins (dsRBPs) are important for efficient RNAi; in Drosophila functional specialization of the miRNA, endo-siRNA and exo-siRNA pathway is aided...
