Analysis of programmed frameshifting during translation of prfB in Flavobacterium johnsoniae
RNA. 2023 Nov 10:rna.079721.123. doi: 10.1261/rna.079721.123. Online ahead of print.ABSTRACTRibosomes of Bacteroidia fail to recognize Shine-Dalgarno (SD) sequences due to sequestration of the 3' tail of the 16S rRNA on the 30S platform. Yet in these organisms, the prfB gene typically contains the programmed +1 frameshift site with its characteristic SD sequence. Here we investigate prfB autoregulation in Flavobacterium johnsoniae, a member of the Bacteroidia. We find that the efficiency of prfB frameshifting in F. johnsoniae is low (~7%) relative to that in E. coli (~50%). Mutation or truncation of bS21 in F. johnsoniae i...

Identification of a putative Gag binding site critical for feline immunodeficiency virus (FIV) genomic RNA packaging
RNA. 2023 Nov 1:rna.079840.123. doi: 10.1261/rna.079840.123. Online ahead of print.ABSTRACTThe retroviral Gag precursor plays a central role in the selection and packaging of viral genomic RNA (gRNA) by binding to virus-specific packaging signal(s) (psi or ψ). Previously, we have mapped the FIV ψ to two discontinuous regions within the 5' end of the gRNA that assumes a higher order structure harboring several structural motifs. To better define the region and structural elements important for gRNA packaging, we methodically investigated these FIV ψ sequences employing genetic, biochemical, and structure-function relatio...

Tho2 is critical for the recruitment of Rrp6 to chromatin in response to perturbed mRNP biogenesis
We examined the genome-wide binding profiles of the THO complex subunits Tho2, Thp2, Hpr1, and Mft1 upon perturbation of the mRNP biogenesis, and found that Tho2 plays two roles. In addition to its function as a subunit of the THO complex, upon perturbation of mRNP biogenesis Tho2 targets Rrp6 to chromatin via its C-terminal domain. Interestingly, other THO subunits are not enriched on chromatin upon perturbation of mRNP biogenesis and are not necessary for localizing Rrp6 at its target loci. Our study highlights the potential role of Tho2 in co-transcriptional mRNP quality control, which is independent of other THO subuni...
